A new roof installation is a different job than fixing one that already exists. On a new installation we lay out those transitions on the bare deck first: where valley metal or ice-and-water membrane needs to run, how the ridge lines will meet, and how ventilation will balance across the finished roof, before a single course of shingles is fastened. Planning it on the deck means the finished roof shows clean, consistent lines at every valley instead of a patched-together look.
This is also where the roof either matches your addition to the existing structure or does not. Rooflines, pitches, and materials on an addition need to read as one continuous roof from the street, not two roofs that happen to touch.
